Change the emery often to keep it sharp. Finish up with very fine emery to polish. I was shooting .490 rb over prelubed Ox-Yoke .018 patches. Load was 22 grains of FFFg Goex black powder.i have had to watch carefully the stain/finish i use for that reason. i have a Pedersoli that any mineral spirit, alcohol, or even some lubes will shed its stain just as yours is doing. try ballistol without water in an inconspicuous place. or wax it down with Rennaissance wax. carefully. even wax ma draw the stain.At my last range session, I shot a 4 inch group at 75 yards off my elbows (no bags) with a .50 caliber Traditions Kentucky. The load was 50 grains of Pyrodex P (3f), cotton patch with spit and beeswax/olive oil lube and a .490 home cast round ball. I have a 45 caliber Cherokee and love it as a ‘carrying’ gun. I find it deadly at 50 yards or so, with its zero at 75 yards, my personal maximum maximum range with it. The lands are "52", the grooves are "54" and is a "56" caliber rim with a smaller base to tie your cartridge to. Drum and nipple breeches are manure from several perspectives. Most modern patent breeches on the factory made guns are designed to be cheap to make and install. A hundred grain measures of black powder will throw about eighty grains of pyrodex. You get about 25% more shots from a pound of pyrodex then a pound of black. This can cut the groove deeper and is advanced to the next groove. Then a paper shim is placed under the cutter and the process is repeated till the grooves are deepened to your goal. Our ML club has a barrel dating to the Civil War era that has been re-breeched, re-stocked, and rifling re-cut many times. All the flats have multiple dovetails on them as it's had under lugs and sights at every position possible.get my patch material from JoAnne's Fabric Store. I wash and dry it first then fold several layers (5-6) of fabric slightly wider than the patch I want and use a sharpened hole saw in my drill press to cut the patches. In an hour I can make patches for all my BP guns to last me a year or more of shooting. Here it is. #2.Drill 5/32 hole completely through center of arbor housing. #3.Put release agent on arbor ,and everywhere on outside of barrel that could possibly get over flow compound on it.

There are many variables to consider when working up a load for any muzzleloading rifle. Bore size, rare of twist, patching material for round ball, powder type, lube for your bullet/patches. all of these things will affect accuracy and the type of powder you use and the best charge to use. There is a screw in the side of the drum that can be removed to do the flash channel cleaning suggested by @tenngun.
